Troubleshooting NovaSeq 6000 failing to initialize control software at 94 95%

When a NovaSeq 6000 fails to initialize the Control Software at around 94-95%, collect the following files:

  • NovaSeq Control Software Logs: C:\ProgramData\*\Illumina\NovaSeq\NovaSeq Control Software\Logs (zipped)

  • NovaSeq Service Software Logs: C:\ProgramData**\***\Illumina\NovaSeq\NovaSeq Service Software\Logs

\*The ProgramData folder may be hidden; to un-hide files, select the View tab in the file explorer window and make sure “Hidden items” is checked.

After collecting the logs, contact Illumina Technical Support to determine the next steps.
