Troubleshooting NovaSeq 6000 failing to initialize control software at 94 95%

When a NovaSeq 6000 fails to initialize the Control Software at around 94-95%, collect the following files:

  • NovaSeq Control Software Logs: C:\ProgramData*\Illumina\NovaSeq\NovaSeq Control Software\Logs (zipped)

  • NovaSeq Service Software Logs: C:\ProgramData*****\Illumina\NovaSeq\NovaSeq Service Software\Logs

*The ProgramData folder may be hidden; to un-hide files, select the View tab in the file explorer window and make sure “Hidden items” is checked.
