There are a few ways to copy data from BaseSpace to ICA. However, all data gets transferred to a BaseSpace Sequence Hub(BSSH)-Managed Project on ICA that is named BSSH [Name of the User Account/Workgroup on BaseSpace].
1. BaseSpace to ICA Data Copy If the run/project was transferred using the BaseSpace to ICA Data Copy app, the data gets sent to a folder named datasets in the BSSH-managed project. The path to the run folder on ICA can be obtained from the Summary tab of the Appsession on BaseSpace.
2. BCL Convert for ICA (Beta) The BCL Convert for ICA (Beta) app demultiplexes runs stored on BaseSpace and stores the output FASTQ files on ICA (the files are accessible on BaseSpace as well). The FastQ files can be found in a folder named datasets in the BSSH-managed project on ICA. The path to the exact folder can be found in the Summary page of the AppSession on BaseSpace.
On ICA:
3) Auto-launch Runs that are uploaded to BaseSpace from instruments or using BaseSpace CLI can be directly copied over to ICA, and analyzed using workflows that are triggered automatically. Check Sequencer Integration for more details about this. Runs that are transferred this way can be found in a folder named ilmn-runs while the output files from the auto-launched analyses can be found in a folder named ilmn-analyses in the BSSH-managed project on ICA. Users can directly access the analysis page on ICA from the Files tab of the auto-launched AppSession on BaseSpace.
Clicking 'View Files on ICA' takes them to the analysis summary page on ICA -
The User Reference on this page can be used to locate the output files from the analysis. Selecting More in the workflow section provides the User Tag that indicates the path to the run folder on ICA.
Navigating to the Data tab, in the ilmn-runs folder.
Navigating to the ilmn-analyses folder in Data, the folder name that starts with the User Reference contains the output from the auto-launched analysis.
