Data from the NovaSeq 6000 can be analyzed using either v1 or v2 sample sheets, depending on the analysis pipeline. A v1 sample sheet is required when using bcl2fastq or bcl2fastq2. A v2 sample sheet is required when using BCL Convert, and this requires run setup via Instrument Run Setup (IRS) within BaseSpace Sequence Hub.
