# How to Setup the System Health Checks on the MiSeq i100 Series Instruments

**Background**

The System Health Checks (SHC) are a series of tests the utilize specialized cartridges to verify that the MiSeq i100 instrument hardware is operating within specifications. The tests are fully automated and do not require user input once started. The full system checks take \~45 minutes to complete.

On completion, the results are displayed to the user and collected in the System Health Check output folder on the instrument. This folder can be collected and transferred to External Storage using the Export Logs feature within the Control Software.

If System Health Checks are requested from Illumina Tech Support, please see the following instructions on how to perform these Checks:

1. From the Control Software Home screen, select the **menu icon** in the upper-left corner.
2. Select **Settings**, and then select **System Checks**.
3. Select the checkboxes for the appropriate test groups based on **Tech Support** recommendations.
4. Select **Load consumables**, and select **Next**.
5. When prompted, load the test cartridges then select **Next**.
6. Select **Start checks**.

The estimated time to complete system checks will appear on the screen. The status of each individual test is displayed when the test is complete. When the system checks are completed, a report is written to the instrument hard drive for long term storage.

If these files are required for the user records or to send to Technical Support, use the **Export Logs Small** feature to bundle the System Health Check files and export them to External Storage.

To obtain the PDF report of the system check, including from first time setup (FTS), the file path within the exported logs is:

/usr/local/illumina/system-checks//
