The "Ebox0 Fan is not operating as expected" warnings during runs on the MiniSeq should not impact sequencing quality, and it may indicate a communications issue on the instrument or the need for maintenance on the fan itself.
Troubleshooting steps:
E-mail Illumina Technical Support at techsupport@illumina.com to document the issue.
Allow the run to complete and perform the post-run wash.
Power cycle the MiniSeq.

If the control software fails to initialize, contact Illumina Technical Support.
If the instrument initializes without error, perform the Thermal Fan test through the MiniSeq System Checks.
Navigate to Home screen in MiniSeq Control Software (MNCS).
Select Manage Instrument --> System Check
Follow the instructions to prepare the instrument for the check as indicated.
Ensure only the following checks are selected:
Thermal: Fans
If the system checks pass, this indicates the issue is related to a communications issue on the instrument and has been resolved. Proceed with the next run.
If the system checks fail, contact Illumina Technical Support for further assistance.
