Background
The MiSeq i100 Series requires External Storage location for transferring data off the instrument during Sequencing Runs and Secondary Analysis. Insufficient storage space to complete the data transfer will typically result in the transfer automatically cancelling and can also impact Secondary Analysis.
This issue will typically present as Analysis Failed under the Run Details page, indicating Error occurred during analysis external transfer. Under the File transfer status header, the Sequencing data transfer will typically show as Cancelled and the Secondary analysis data transfer will show as Failed.
To confirm the issue, select the ... ellipses next to Sequencing data transfer and then select View details. Review the File transfer error(s) section for no space left on device messages:
Resolution Actions
Use a separate computer to connect to the network storage, then delete or archive old sequencing runs and data to clear space for the Sequencing Data and Secondary Analysis Data on the networked External Storage.

On the Control Software Home screen, select the main menu in the top-left corner, then select Runs.
Within the Runs user interface (UI), select the Completed tab.
Under the Run Name column, select the sequencing run to open the Run Details UI.
In the Run Details UI, select the Show More dropdown next to Run Status.
Select Restart file transfer.
Use the Copy output location dropdown to select the desired location from the list of configured output folder locations.
Select Restart.
From the Control Software Home screen, select the main menu in the top-left corner and then select Settings.
Select External Storage.
Locate the configured USB External Storage in the list under Network Storage header, then select Eject to safely remove the USB External Storage.
Unplug the USB drive and transfer the drive to another computer.
Once connected to another computer, delete or archive old sequencing runs and data to clear enough space for the Sequencing Data and Secondary Analysis Data on the USB drive.

Safely eject the USB drive, then transfer the drive to the MiSeq i100 instrument and plug into the USB 3.0 port on the left side.
Follow the instructions under External Storage - Add a USB Drive documentation to add the USB drive as an External Storage device, then specify an output folder on the drive.
From the Control Software Home screen, select the main menu in the top-left corner, then select Runs.
Within the Runs user interface (UI), select the Completed tab.
Under the Run Name column, select the sequencing run to open the Run Details UI.
In the Run Details UI, select the Show More dropdown next to Run Status.
Select Restart file transfer.
Use the Copy output location dropdown to select the configured USB External Storage location from the list of configured output folder locations.
Select Restart.
Issues with data copy to configured External Storage can frequently cause Secondary Analysis to not complete as expected. See the following steps below to requeue Secondary Analysis after clearing space on the configured External Storage.
Allow the Sequencing data transfer to complete copying to External Storage if possible.
Once complete, see section Resolving Data Transfer Issues to clear space on the configured External Storage.
From the Control Software Home screen, select the dropdown menu in the top-left corner, then select Runs.
Within the Runs user interface (UI), select the Completed tab.
Under the Run Name column, select the sequencing run to open the Run Details UI.
Scroll down to the Secondary Analysis header, then select Requeue Analysis.
Follow the prompts to requeue the analysis using the Run Planning tool or from a sample sheet.
Use the dropdown menu under Output folder location to select the intended output folder on the configured External Storage location.
Input the Reanalysis Reason.
Select Requeue Analysis.
Once the Secondary Analysis is complete, Universal Copy Service will automatically copy the analysis data to the selected output folder location.
