Troubleshooting failed MiSeq system checks

Note: For how to perform a MiSeq system check, see How to perform a System Check on the MiSeq.

The MiSeq system checks are comprised of four tests: motion, optics, thermal ramp, and fluidics.

The tests listed under the Illumina Use Only column include the Tip/Tilt and Full Optics tests. These tests require a beaded flow cell to complete successfully. Only Illumina Service Engineers carry a beaded flow cell for performing these tests.

For failed tests, power cycle the instrument, perform a maintenance wash with water and repeat the system check with an alternate flow cell. For instruction about how to do power cycle, please reference How to Power Cycle the MiSeq or How To Power Cycle the MiSeq Video.
