How to stop a MiSeq run

A run can be stopped during sequencing before the run has been completed using the Stop button on the Sequencing screen.

  • A user may want to stop a run if the run was set up incorrectly, if the data quality is low, or if there is a hardware error.

  • When a run is stopped, the current command is not completed, and the flow cell stage moves to the forward position.

  • Real-time Analysis software continues analysis for the last completed cycle.

  • Stopping a run is final. A stopped run cannot be resumed, and the consumables cannot be reused.

  • The only option is to proceed to an instrument wash.
